Identifying genomic regions under selection is a key strategy in biological research, particularly in animal genetics. This study aimed to identify selected regions associated with deafness in three dog breeds: Australian Cattle Dog, Dalmatian, and English Setter. Genotypic data from 220,000 single nucleotide polymorphism chips from 503 dogs were analyzed. Data quality control was performed using PLINK, employing criteria for sample genotyping frequency, marker genotype rates, Hardy-Weinberg equilibrium, and minor allele frequency (MAF). After quality filtering, 62,026 markers remained. Selection signatures were detected using allele frequency differentiation (Fst) and sequential homozygous runs (ROH). Genes in selected regions were identified via bioinformatics databases. The results revealed several genes—including SOX10, KIT, PAX3, MITF, CDH23, CD164, and MYO15A—located on various chromosomes, as contributors to deafness in these breeds. This study is among the first to identify selection signatures associated with deafness in Australian Cattle Dog, Dalmatian, and English Setter breeds.
